They were actually small screw-ons to protect the bottle cage bosses. I managed to remove them with a small allen key. Just strange that no one else including myself have seen them before...

What a beauty! I would leave the paint flake alone. Sometimes colnago paint jobs are hit and miss and this one is really not bad at all. Just ride and enjoy. Eventually you will scrape some paint through use or accident, it is just part of everyday use.
